Personally I'd be going through every join and every plug through the bike cleaning and lubing,Then dump the gas and put fresh fuel inas a first port of call. Im not for a second saying I'm right but given it got soaking wet then stood for ages its possiblly that simple.
Also you say no spark.=Ok hang on a mo--Grab a $4.00 plug from somewhere and see if it sparks. The lil plugs in those gixxer 400's were known to foul with continuous cranking.
Also Have you pulled thestater" cover off to check for water or corrossion in there!

Carbs got fuel bowls! Only takes a drop of water in the bottom to make starting difficult, yet will run okay.

I've checked the pulse generator circuit and once again there is no continuity where the manual states there should be. So must be something wrong in there too. I havn't tested it for voltage while cranking yet but I will.
I've pulled the stator cover off and there is no sign of water or corrosion at all.
Tomorrow I'll drain the fuel tank and pull it off. I'll check the coils and everything I can find under there. And I'll pull the stator and pulse generator out for a look.
And I'll get a new set of plugs too.
And I've drained the fuel bowls.

the pulse gen must have the stator turning,
it is a small fine winding set so that it picks up the mag field from one of the magnets only ( initial timing setting) the passing throguh the feild of themag creates a voltage in that fine winding and sends it tot the cdi, the cdi sences that and dumps the capacitors via the coils, the coils do their number and a big blue spark jumps to your arm so you smack yourself in the face in reaction

there are generally 3 phase wires coming from the mag ( they carry up to 110vAC) ( 3 coils in the mag, only two wires if only two coils) and there is 2 wires from the ignition pulse gen one in one out ( cos a circiut has to complete or it won't work
you'll get no pulse unless the mag is turning

had a thought last night-KIll switch dodgy! -switch on bars,main ignition switch,switch on clutch lever,switch on sidestand.-Dont rule out sidestand switch removed and the wires just wound together,

Funny you say that Kaz, I was trawling through the net last night, familiarising myself with CDI ignitions, and that was one thing I found to check that I hadn't thought of. I'll check them out.

Update- I found and repaired a broken wire (had already been repaired sometime in the past) on the pulse generator. Was never going to start like that. Still wont start now but has spark and sounds a lot more promising. New set of plugs and fuel just might do it now I'm hoping.

bit late and you may have got it running by now anyway -
old trick with damp plugs, take it or them out, stick them into soft ground, pour petrol inside them, light it, when it has burnt out and while they ae still warm, put them back in, they can also be dried with ether ( cold start) and an air pistol
the pulse gens can give a lot more problems than realised, they work well for years then as they are oil submerged they finally leak insulation and begin delivering a weaker pulse, eventually they can no longer excite the transistors that switch the caps and the engine stops
when they stop it's easy, you just replace them, but for the preceeding 3 yrs as the proformance drops away it is often blamed on other parts of the system, more and more $ get spent and eventually you give up and flog it off for a song, new owner pops a new gen in and it's like a new bike again

She's away! Pulled spark plugs out, they were rather wet so I just gave them a clean as the shop didn't have any in stock. Left them out overnight to let combustion chambers dry out a bit (an old Subaru trick I learnt).
Put it all back together just now and it started up not too badly. I'll still replace the plugs and the old fuel and probably the pulse generator too, give it all a good clean up and make sure its charging etc, but at least it runs now.

I'll order that new fairing kit now too.
