I'm fitting a hard lid to my ute, previously it had a vinyl cover with the elastic retaining buttons down each side and across the tailgate, apart from filling and re-paint any other options? stainless screws? It's silver so at least they wouldn't stand out.

Dome head cap screws wouldn't be too bad, & as you've said, stainless would be best

maybe look up 'snake eye security screws', there is one type that are a quite flat button head
