could be the auto ecu if you changed from automatic to manual. put it on a hoist and listen for noise on the transmission with clutch in and out .

will do today at work there should be no noise from gearbox with foot on clutch aye!

should be no grinding noises. you myght hear the imput shaft rotate when clutch is not pressed if you hear anything with clutch pressed then it be the truster bearing no scraping noise should be heard there. your problem if there is one would be when clutch is not pressed. i discribed the 2 noises that are normal and you would only hear them if you dont have some stupid bigboor exhaust that is of no use for power anyhow. but i guess you know that already.
