With it set to off, with your current wiring set up, you will be running all frequencies to all speakers.including the sub. Not the best idea. Plus the impedence (Ohms) will be wrong for the amp/speakers.
Sorry dont know how to do a link but this is what you want

First thing I would do, is remove the wires for the 6x9s from the amp, leaving only the sub connected. Switch the filter to LP (low pass). Set your gain/level etc accordingly. Run your rear speakers from the rear outputs on your head unit.

OK. Rather than use a splitter, run another set of RCA cables from the front output of your head unit to the front input on your amp. Run your front speakers off the front outputs on the amp. Set the filter to off or full. Set your level accordingly.

Darn just brought that splitter will it still worrk with a splitter
Yes it will work with the splitter and you can run the 6x9's off the amp if you want to you dont have to run the fronts off it, but if you want to run the fronts you will have to run new wires from the amp to the fronts. If you want to just run the 6x9's and sub off the amp it will be alot easier as you wont need to do any more wiring then run the 6x9's on the off setting on the switch

What is the point in having the rears amped and the fronts not! I generally sit in the front when driving.
